Which Contractor Accounting Software Actually Does WIP and Certified Payroll? (2026)

Construction Accounting

Every one of these systems can hold your general ledger. The question that actually separates them is narrower: does it produce a WIP schedule and a certified payroll report without a workaround. That is where contractors get surprised after they have already migrated.

The short answer

For contractors, the two features that separate accounting systems are native WIP / percentage-of-completion (POC) accounting and native certified payroll. Purpose-built construction systems (Foundation, Sage 300 CRE, Sage 100 Contractor, Trimble Spectrum, Viewpoint Vista, Deltek ComputerEase, Acumatica Construction) do both natively. QuickBooks Online does neither natively. QuickBooks Desktop does certified payroll but only basic WIP. NetSuite and Xero do WIP but need an add-on for certified payroll. Pick for the feature you cannot fake, not the brand you know.

Key takeaways

  • The two features that actually break for contractors are native WIP/POC accounting and native certified payroll. General ledgers are commodity; these are not.
  • Purpose-built construction systems do both natively: Foundation, Sage 300 CRE, Sage 100 Contractor, Trimble Spectrum, Viewpoint Vista, Deltek ComputerEase, Acumatica.
  • QuickBooks Online does NEITHER natively; QuickBooks Desktop does certified payroll but only basic WIP.
  • NetSuite and Xero handle WIP but rely on a third-party add-on for certified payroll.
  • The most expensive mistake is migrating to a system that cannot do the one thing your work requires, then papering over it in spreadsheets.

Most software comparisons for contractors are feature checklists a mile long. In practice, only two features decide whether the accounting system fits the work: can it produce a WIP schedule (work-in-progress, percentage-of-completion revenue recognition) and can it run certified payroll (Davis-Bacon prevailing wage, form WH-347) without a workaround.

Everything else, most of these systems do fine. These two are where contractors get surprised, usually after they have already migrated and told the bank they were on a "real" system. The details below come from named vendor documentation and, where noted, Level's own implementation experience across these platforms.

Which contractor accounting software does WIP natively?

Native WIP and percentage-of-completion is the norm in purpose-built construction accounting, and the exception in general small-business accounting.

Native WIP / POC: Foundation Software, Sage 300 CRE, Sage 100 Contractor, Trimble Spectrum, Viewpoint Vista, Deltek ComputerEase, Acumatica Construction Edition, and Sage Intacct all generate WIP schedules and calculate over/under billings natively. NetSuite supports it through its Advanced Revenue Management and Project modules. Xero supports basic WIP and POC, though contractors with real over/under-billing needs usually pair it with a construction add-on.

Basic or no native WIP: QuickBooks Desktop does progress invoicing and basic job tracking, but full POC and over/under-billing journal entries are manual or need third-party software. QuickBooks Online does not natively support automated WIP schedules or POC revenue recognition at all; you are doing it in spreadsheets or a bolt-on app.

If your bonding company or lender wants a WIP schedule every month and you are on QuickBooks Online, that gap is why your close takes a week and the numbers still get questioned.

Which contractor accounting software does certified payroll natively?

Certified payroll splits the field more sharply than WIP does.

Native certified payroll: Foundation, Sage 300 CRE, Sage 100 Contractor, Trimble Spectrum, Viewpoint Vista, Deltek ComputerEase, and Acumatica Construction Edition all run Davis-Bacon prevailing wage, union fringe tracking, and WH-347 reporting inside the core payroll module. QuickBooks Desktop Payroll also generates WH-347 natively (state-specific e-filing often uses an add-on like Points North).

Add-on required: Sage Intacct handles it through its Construction Payroll add-on (or partners like Lumber, Hammr, Miter). NetSuite needs a third-party SuiteApp. Xero and QuickBooks Online do not support certified payroll natively at all and rely on partners like Gusto or Points North.

If you do prevailing-wage or public work, "needs an add-on" is not a detail. It is a second vendor, a second bill, and a second integration seam where data drifts.

So which should a contractor actually pick?

Pick for the feature you cannot fake. If you do public or prevailing-wage work, native certified payroll narrows the list fast. If your lender or bonding company lives on your WIP schedule, native POC does the same. Brand familiarity (QuickBooks) is the most common reason contractors end up on a system that cannot do the one thing their work requires.

And a migration is not the only answer. In our experience, most contractors on QuickBooks are not actually blocked by the software; they are blocked by a data layer that was never set up to feed it job cost, WIP inputs, and payroll detail cleanly. Before you spend six figures and 6-12 months migrating, it is worth confirming whether reconciling what you already run gets you the WIP and certified-payroll outputs you need. We cover that decision in Is It Time to Move Off QuickBooks? A Contractor's Migration Decision and What a Data-Layer Audit Should Actually Check.

Before you migrate: the two-question check

Ask two questions before you sign anything: does this system produce my WIP schedule without a spreadsheet, and does it run my certified payroll without a second vendor. If the answer to either is "with an add-on," price the add-on and the integration into the decision, because that seam is where the numbers drift.

If you want a read on whether your current stack can be made to produce those outputs without a migration, see what a data-layer audit checks, how your contractor finances benchmark, or how Level runs the finance function on top of whatever system you already have.

FAQ

Q: Does QuickBooks Online do WIP and certified payroll?

No. QuickBooks Online does not natively support automated WIP / percentage-of-completion schedules or certified payroll (Davis-Bacon / WH-347). Both require manual work or a third-party add-on. QuickBooks Desktop does certified payroll natively and basic WIP only.

Q: What is the best accounting software for a prevailing-wage contractor?

If certified payroll is core to your work, prioritize systems that run it natively: Foundation, Sage 300 CRE, Sage 100 Contractor, Trimble Spectrum, Viewpoint Vista, Deltek ComputerEase, or Acumatica Construction. That avoids a second payroll vendor.

Q: Do I have to migrate off QuickBooks to get a WIP schedule?

Not always. Often the blocker is the data layer feeding QuickBooks, not QuickBooks itself. Reconciling job cost, payroll, and billing data can produce a trustworthy WIP schedule without a full migration. Confirm that before committing to a 6-12 month ERP project.
